Please feel free to post this question in the Forum as others may be able to offer their personal experiences in this regard.
Your setup is the first thing I would suggest looking at as It is designed to promote a free-flowing motion back and through without placing strain on the body. To this end it is critical that both feet and both knees are properly flared outward. Beyond that, some temporary soreness can indeed occur if, as you say, you are now using muscles that were not previously engaged in the golf swing. (This is especially common with some muscles in the lead side since they are now accepting considerably more weight load than they would have in a previous swing style.)

Played a decent round of golf Saturday, at Crow Creek, in Calabash. Once I realize I didn't have my weight forward I was hitting very well. When I'm hitting well with weight forward I end up with strain muscles on my left side. Trying to figure this out. Could be my feet aren't toed outward and I'm forcing the turn. Could just be my hands are no longer high and I'm using muscles that I'm not used to using.
